Which version of Arduino IDE are you using? Get the latest version 1.5 here: Arduino IDE Download 1.0.3 or Beta version 1.5 for Due
You should compare the above mentioned VID and PID from the .inf file for Leonardo . They should match. If not, try changing these IDs and reinstalling the Drivers.

Can you post the Vendor ID and Product ID of you Board? You need to Go to Device Manager -> Ports (COM & LPT) -> Right Click Arduino Leonardo (COM13). Click Properties -> Details (tab) -> Select Hardware Ids under Property Dropdown. Post your VID, PID here. These should match the driver that you...

Windows shows the device malfunction error when you previously attempted driver installation and it went bad. If the values are not realtime, then are you using the Wii controller for just recording the values at a prior time? Calibration is not needed in case of Pre-recorded values. There might be a possibility about the ATmega16U2 being damaged. You may try to put your Uno in DFU (Device Firmware Upgrade) mode and see if it gets detected as a Composite device rather than a normal Uno R3. See this reference circuit from Texas Instruments' datasheet of their motor driver.
It connects a single motor in parallel mode thereby doubling the available current.

There is no speed control defined in the code, i.e., no PWM signals. The code just defines which motor should turn on/ off and in which direction. If now you are facing a problem of one motor running slow and one fast, you should check your Hardware connections, battery connections, battery voltage....
